Hard Brake pedal

Before I start with the problem I will give a little background. I have an 89 t-bird 5-speed, stock no real modifications. I changed the rear brakes, and everything was working fine. Then all of the sudden I had little brake pressure, and could hardly stop. Drove the car home from work (44miles unfortunately). Checked the brakes and to my surprise the inside brake pad on the rear passenger side tire was gone, a few pieces left but that was it. The caliper was over extended and leaking, so at least I knew why I had no pressure. Fixed the caliper, got some new pads, and put everything back together. Now I have an extremely hard brake pedal and both the anti-lock and the brake lights are on. Could something like this take out one of the relays? Or should I start somewhere else?
 
Did you bleed the back brakes? I believe on the older Teves II system you also have to have the key on so the ABS pump runs while your bleeding the back brakes.
