As the rotors turn the air comes up from the center( I believe), so what are the "ports" for on the outside where the rotors go back to pick up more air? if I put a flat plate on the blower with a 3 inch 90* elbow will I create a "cavitation" of sorts? I am having hood issues, this isnt in a T-Bird. I am also thinking of a very short "funnel" to steer air into the tube.

If you mean an M90, the air comes in from the rear...

And if you mean the blower housing outlet angled slots that you can see when the hat is removed, those are silencer ports.

Still begs the question if I put a flat plate with a 3 inch 90* elbow in place of the "Hat" (which is an inch taller) will this hurt performance of said blower? I need to free up flow yet be under a 2.5 inch rise Mustang hood

95% of the outward airflow moves from the wide part of the V, at the front. I don't think you will cause a problem with what you want to do.
