Fred! Help! Injector problems...

Im getting some wierd behavior at idle. The car will run rough as hell but not back fire for a minute and then straighten itself out. It acts as if the injectors are mistimed. Also get cylinder ID mismatch code from the computer.
What Ive done:
-Checked for AC voltage output from alternator, none.
-checked ckp and cmp's, got jumps in the signal from coil fire,
put a fat capacitor on the hot line, fixed the jumps.
-has new timing chain sprockets, button cam gear and
synchronizer.
-ran coil to battery to eliminate any spikes from coil, then put
it back to original, no change.
-Checked computer for burn marks, none.
-Checked grounds and hots, no voltage drops anywhere.
The only possible problem I can come up with is that the IDM
(Ignition Diagnostic Monitor) from the Ignition Module is not in range. IDM Duty Cycle: idle-29%(should be around 17%), 2500 rpm-46%(should be around 57%). Ok, The ignition isn't misfiring, but these duty cycles are off. I know that the EEC gets its own signal as does the Ignition control module from the CKP, and CMP sensors. So, can the Ignition control Module have any bearing on what happens to injector timing? The problem is intermittent.
After all the work I did, the car idles smoother than it ever did when it isn't doing that crazy rough idle thing, and runs strong.
