So I have a 76mm C&L and I just got the EEC tuner. I know that the Pro-M is easier to calibrate, but I don't get the gist of it I suppose. On Ebay there are 75mm Pro-M MAFS for Mustangs, so if I get one, will the EEC software be able to recalibrate it for me, or will I have to send it to Pro-M for calibration with my 42# injectors?

With an EEC tuner, you can use any Pro-M curve you want, but it needs to support enough air flow. A stock SC with 30lb injectors uses a Cobra 24lb curve. This curve is too small for hi-po engines - you will max out the MAF at WOT and go lean, not a good thing. You need a MAF with a bigger curve. I have a Pro-M calibrated for 42 lb injectors, basically they just take the Cobra 24 curve and scale it by 42/30. If you could find a Mustang MAF with a 30lb curve, it miiight be big enough. BTW recal costs $100, and a new MAF is only $200, so unless you can find the right calibration, or a used MAF under $100, you won't be saving $$.
