Bad Idle

I recently did some work on my '89 SC 5 speed, complete exhaust, motor and trans mounts, clutch, repaired the power seats, belts and tensioner pulleys etc., etc.
When I installed the trans I left the neutral sensing switch disconnected because I noticed it caused a drop in RPM when I put the car in gear ( before doing all this work ). The car ran great for days until we had all this heavy rain here in New York and then it wanted to stall all the time even after it was warm. I previously cleaned the throttle body, my vacuum is good-20 inches- and except for when I'm coming to a stop or slowing to turn it runs great.
What does this switch do and what can I do to cure this tendency to stall.
Once I do stop it seems to idle fine once it gets over this initial hissy fit.

i dont believe my rpm drops any in gear on my 89 5 speed when i had my battery unhooked it took 3 days and about 100 miles of driving before it started idleing right again it would stall coming to a stop
