The #1 first mod you should do is exhaust. Long tubes, Take the cats off and run a quiet exhaust
2. 10% overdrive pulley
 
The car has new highflow exhaust and high flow cats, with that a cold air intake and the 10%pulley what is the ballpark hp/tq. I can expect!
 
Exhaust,but you will not notice much gain in performance.

Mod with biggest gains would be a ported blower A MPII
OR MPIII OR A/R.

next gain if you drag race, rear end gears.

The pre 99 Sohc 4.6L mustangs are dogs but our cars aren't very light so they're about even stock for stock.

With a 10% overdrive pulley you should be able to beat them.

That is the BIGGEST gain to be gotten off the SC, and most of it is really easy to do, and a lot of it doesnt cost anything.

Second, you're saying the car already has a performance exhaust and 10% pulley?
A raised top might help but right now there's a big debate over whether or not a raised top even does anything. If you've already done those there isn't a whole lot left you can do, except go with a double-core intercooler or convert to front mount intercooling with a larger unit. Everything else after that performance wise looks pretty expensive or the gains to be had are minimal at best.

WEIGHT REDUCTION, WEIGHT REDUCTION, WEIGHT REDUCTION.

That sound deadening that's everywhere feels like it's heavy so I would suggest removing it, finding an aluminum spare to replace your stock one, or just don't carry a spare, remove your back seats, pull up the carpet and pull out the sound deadening and then replace the carpet, do the same to the door, holesaw the front and rear bumpers, etc, etc.

Oh, and if it isn't already, get a 5-speed.

While i do agree with almost everything ghost had to say. Don't worry if you don't have a 5spd. Get a nice 2500-3000 stall and one big ~~~ tranny cooler.
 
Is it a 5 speed or auto?....If Auto 2,600 stall converter J mod shift kit and rear gears..if its a 5 speed..Pray :O)

A biiger MAF and TB along with a custom Dyno tune would be most benificial after the above
